A bunch of us are going to japan at early July, and was wondering if the school holidays could introduce factors that needs more considerations (such as theme parks getting super crowded etc). When is it, and what implication does it have?

The main school holiday in Japan is Feb/Mar but theme parks and cities are crowded all year round. It's incredibly hot too so not really the best time to be standing around in a line.

Well, schools start their summer holidays around July 15-20. But some schools are in holidays even in the first half of July. So you are right to have concern that theme parks and other will be more crowded than usual time. BTW, we do not call it "mid-year school holiday"
